I would be curious to know if a fuel preporator would reduce the chances of air pockets forming in the pump itself on these common rail engines if the underlying issues with said pumps were to be removed and assuming your fuel system is a-ok. However the red engine maker made a TSB 200026 for the X-15 116B that adds a fuel air bleed line from the front pump head (x-15 has 2) to the pump housing. Claims it's to help engine startup but I assume it plays a bigger role than that. Maybe they might make a similar modification to 2250/2350 pumps for an insane price of course..

if your concerned with air getting into the pump, there are fuel conditioning systems on the market that remove air from the fuel and pre-pressurize the system. Fass makes one of those systems.
