ISX 2350 cylinder height

Working on a ISX 2350 that was pressurizing the coolant system. I pressurized the coolant system to 20psi and saw coolant leaking at the rear cylinder after I removed the oil pan. Then I pulled the cylinder and saw a blown head gasket on there intake side of the rear cylinder. Too the head to a machine shop and they said it is cracked on the intake of cylinder 2. I cleaned the top of the block and clamped the liners down and checked with an indicator. What I found was most of the liners measure .009 above deck and 2 of them measure .008 above. Looking for some opinions on what you believe is the correct plan of attack to proceed with. Take it easy on me. I’m new
