The connection on the engine is dedicated to the engine itself. The connector in the dash interacts with everything on the truck, ABS, HVAC, transmission control modules, along with many others that can be accessed through it. Many will program directly through the dedicated connection at the engine to eliminate any outside interference from the other modules that are connected to the dash plug. 99% of the time, programming through the dash plug will work but that 1% it doesn't, can cause you some issues that may be a pain in the azz.
