2016 Peterbilt with factory ISX/derate historical codes

2016 389 that was deleted prior to our purchase. They are no longer in business so.... Here the deal.
We knew there were some issues when we got it. Replaced injectors and cups, fuel pump (HP and transfer), fuel sensors, cleaned tanks and lines, ECM cooling plate and after many issues replaced the ECM. Historical (non active) codes keep derating the truck after about 150 to 450 miles.
The only thing left I can think of is a poorly mapped tune or a faulty tune that is allowing an old code from the egr/def/filter assembly that is no longer in use.
In Alaska, need someone that can figure it out cause I've done all I can think of and the dealership is out of the question as they are still not working on any deleted rigs.
