Update on solution :

The problem was in face the tpms sensors. After getting truck back from dealer (who said it was not possible) I plugged computer back in, was able to get into the bendix system and find the tpms system. After changing everything to dummy sensors, and disabling all parameters, I was able to write all the changes to the ecu. Then bam, red engine light and wrench light all gone, all tpms codes are gone, and truck is good to go.
