Cm570 vibration at idle

I have a cm570 signature 600 that vibrates/shakes the truck pretty bad at 1,300 to 1,400 rpm at idle. Can also feel it in lower gears when driving slowly. But can't feel it when I'm driving highway speeds. It's a new engine only 90 hours on it. Stock program. Any idea what could cause this? And another question. Does this engine make any air/fuel adjustments using the ambient air temperature sensor? Because since I did my engine swap my truck does not show me what the temperature is outside. So just wondering if that affects anything in the engine?
