Can I change my standard stroke chambers to long stroke if I change them all at the same time?

Yes. All 4 drives or trailer positions at same time.

Does it matter how many holes the clevis has? Mine are single hole where the slack adjuster pins on, but the long stroke chambers I've found with the welded clevis are 2 hole.

You can get standard screw on clevis as well as the welded ones. I prefer the screw on. There are different diameter clevises also. So note the diameter of the hole in your slack adjusters so you don't buy welded chambers that mismatch with your slacks.
